is it alright to open the container with eggs incubating inside to candle them and let the air exchange itself?

Yes. Although some people recommend against candling... just incase you tip the egg a bit, so make sure you have it marked.

The air exchange is good. You need it to refresh the supply of oxygen. Just don't keep it open for too long.

When I candle I just put the light directly above the egg, so it does not move any.. but yes mark them too!
